Explanation
Re-introduction of the question word for things, parallel to 何（なに／なん）. The dual reading なに/なん is conditioned by the following sound: なん before です / ですか / でしょう and most counters (なんじ, なんにん); なに before particles を / が / も / は. Pair with question particle か at sentence end.

Common mistakes
✗ なに ですか。
✓ 何ですか。 (なん ですか。)
Before だ/です/の or counters, 何 reads なん. Standalone before particles を/が, it reads なに.
✗ なに 時に 行きますか。
✓ 何時に 行きますか。 (なんじに)
In counter compounds (なんじ, なんにち, なんさい), the reading is なん, not なに.
✗ なにが たべますか。
✓ なにを たべますか。
なに is the direct object of たべる ('eat what?'). Direct objects take を. が would put なに in subject position ('what eats?') — nonsensical. Always: なに/だれ/どれ + を/が depending on syntactic role.
Register variants — both forms are correct
These forms differ in register, formality, or pragmatic context — not in grammaticality. Pick by context.
casual / spoken — multifunction (why? / by what means?) なんで にほんへ きましたか。
polite / formal — clear by-what-means どうやって にほんへ きましたか。
なんで is ambiguous between 'why' and 'by what means' and casual. どうやって is the unambiguous and more formal 'how / by what means'. Both grammatical; the choice is register-plus-clarity.
